They find a Church and an Estate that matches with key. When Lincoln and Mahone investigate the Estate, Lincoln finds a picture of him with his mother. Mahone finds out that, picture was edited and some clue about meeting place. Lincoln takes the meeting and finds his mother. Christina wants 2 days from Lincoln for eliminating Krantz. By the way Company's men finds Michael and Sara, they run away with truck and escape again. At last Lincoln goes to meeting place again and beginning of the end starts.

Lincoln calls Sara from Miami asking for news about Michael and tells that he is trying to retrieve the Scylla for The Company with Gretchen, T-Bag and Self. They find a lead in the Grafton Club, and Lincoln goes to the place where he abducts Tia Hayden trying to find the representative of the owner of Scylla. Meanwhile Michael awakes locked in a house in the woods under the surveillance of bodyguards of The Company. The psychiatrist, Dr. Roger Knowlton, tells him that his mother is alive and is working for 'The Company' in the Madagascar Rainforest. He wants to prepare Michael to join 'The Company' and use his skills on a global scale working with his mother. Tia lures Lincoln and manages to escape, but he keeps her wallet and finds her address. Sara tells General Krantz that she wants to stay with Michael, but he says no to her. T-Bag and Self go to Tia's house and Self plots against the Lincoln's leadership. They bring pictures and a HD they found in the house. Self argues with Lincoln and Mahone arrives to balance the situation. Michael sees pictures of his childhood and recalls his family reunion while Dr. Knowlton evaluates him for General Krantz and is pressed to use a quick and nasty process to force Michael to join The Company. Lincoln and Mahone go to the marina to investigate the representative of the owner of Scylla. Sara receives a mysterious cellphone message for a meeting and is abducted near a public phone by Lisa's men, and Lisa tells her that Michael is 60 miles northeastern downtown. Gretchen finds Scott, the representative of the owner of Scylla, while researching a database, but she lures the rest of the group and meets with Scott who promises ten million dollars for her. T-Bag overhears the conversation between Sara and Lincoln and calls General Krantz. He in turn orders Dr. Knowlton to drug Michael for transportation. However Michael reverts the situation and escapes running through the woods. Sara manages to rescue Michael. When the group meets Scott, there is a shootout and Gretchen is hit and left behind. In the end, the surprising owner of Scylla finally appears.

Michael and Lincoln chase Whistler that calls Gretchen in the warehouse. However the brothers capture him and Michael schedules the exchange meeting in the public space Plaza de Francia. Gretchen invites him to join The Company, and he changes the spot to the lobby of the Museum of Antiques. Meanwhile, Mcgrady's truck is stopped for inspection in a police barrier and the policemen sees that the cargo is fertilizer; however, McGrady is hidden in a hideout in the cabin. Then his father drives to Acandi, Colombia, where he is welcomed by his family and friends with a party. T-Bag apparently protects Lechero and lures him telling that they may buy their freedom for US$ 50,000.00. When Lechero calls his prostitute to bring the money, he finds that this is actually T-Bag's plan to escape and the traitor kills him. Sucre is beaten and forced to dig his grave; he does not give any information about Michael, is buried alive and then brought to Sona, where he sees T-Bag. When Gretchen arrives in the museum, she finds that there is metal detector on the entrance. She leaves the armed agents at the exits to kill Michael and Lincoln. They trade LJ per Whistler, and Sofia asks the coordinates to Whistler; they discover that there is no coordinates. Sofia leaves Whistler while Michael breaks a window and the security alarm sounds, and they walk together to the exit. There is a shootout, Sofia is wounded and LJ stays with her. Michael has the chance to kill Gretchen, but he hesitates and she escapes. T-Bag gets part of the Lechero's money, makes a speech to the inmates telling that they are all equal and distributes the money. LJ gives Sara's origami to Michael and tells him that Sofia has something that belongs to Whistler in her apartment; he goes there with Lincoln, finds a file of Jason Lief and he splits and say goodbye to Lincoln telling that he must chase Gretchen. Meanwhile, Whistler meets Mahone in a bar and together with Gretchen, they leave the place as a team.

Lincoln finds the content of the dreadful box left by Susan but he does not tell Michael during his daily visit. Michael asks Lincoln to contact the gravedigger, and he meets with the bitch Susan that tells him that they are just soldiers from different armies. Michael distracts the paranoid Mahone, who is having hallucinations, asking him to get a black pen to forge some documents, and borrows the crucifix from McGrady. When there is a failure in the power supply to Sona, Luchero asks Michael to fix it. Luchero calls the colonel and Michael and he go to the no man's land between the prison and the fence to work. Meanwhile Sofia visits Whistler and she presses him to disclose the break-out plan; then she seeks out Lincoln and tells him that she wants to help him. Lincoln tells the fate of Sara to Sofia and Sucre and then he schedules a meeting with Sona's gravedigger, who asks US$ 15,000.00 to help Michael. Bellick tries to approach to Michael and then he betrays him telling Lechero that Michael is plotting to escape from Sona. T-Bag kills Lechero's drug dealer Nieves and he is invited by Lechero to work for him distributing drugs in Sona. T-Bag gives heroin to Mahone.

After Michael gets bad news from Linc, he sets out to find a prisoner named James Whistler, who holds the key to his freedom. That's easier said than done: James Whistler is hiding in Sona because there's a price on his head, and Lechero is not about to help Michael find him. In addition, both Mahone and Bellick want to get to Whistler too. Meanwhile, T-Bag won't allow a little humiliation stop him from insinuating himself into Lechero's good graces.

Geary has taken off with Westmoreland?s money. T-Bag escapes by removing his severed hand which was chained to the radiator, and he tracks Geary by following a GPS he planted in the money bag. T-Bag follows Geary to a hotel and kills him. Bellick, who is at the hospital after Geary assaulted him, is questioned by local police who doubt some of his story. While left alone, Bellick calls Geary's cell phone and threatens him--only to later learn that Geary is dead. In New Mexico, Michael steals a GPS device and assaults the store owner. Disturbed by his behavior, Michael visits a church to confess his sins. While speaking to the priest, he mentions that when he was a child, he watched a man bleed to death. Using the GPS Michael locates Coyote, a man who smuggles illegal immigrants. In exchange for a plane ride out of the country, Michael must supply medical nitroglycerin. The nitroglycerin is the mysterious item Michael attempted to dig up at the botanical garden when he was almost arrested. Coyote checks the nitroglycerin to verify that it's real, but figures out that it's only sugar water. Coyote's men almost kill Michael when Sucre suddenly appears, shoots a Coyote and saves Michael. Michael and Sucre tie up Coyote?s men and prepare to leave. In a change of heart, Michael unties the men so they can get help for their injured comrade who would otherwise die. In exchange, Coyote tells Michael the location of the plane. At a secure compound in Colorado, Aldo Burroughs informs Lincoln and LJ of President Caroline Reynolds' schemes and machinations as well as her affiliation with The Company. He also tells them that Terrence Steadman is alive, and that Governor Tancredi recently learned that fact and it got him killed. Aldo says Sara Tancredi to the "key to the whole thing." Infiltrating the compound, Agent Kim's men attempt to kill Lincoln, but fail. Lincoln and LJ go their separate way as LJ is sent to safety with one of Aldo's operatives--a woman named Jane. Aldo and Lincoln head for New Mexico to join Michael. When Michael , Sucre, Lincoln and Aldo meet up in New Mexico, Michael is surprised when he recognizes Aldo who left when he was an infant. Having caught up with Sara in New Mexico, Agent Kellerman uses water boarding to torture her to find out if her father shared information with her. When Sara doesn't provide any information, Agent Kim orders Kellerman to kill her. At the factory, Agent Kim frees Mahone from the cage where Michael left him locked up. having lost all of his leads, Mahone is no closer to figuring out what "Bolshoi Booze" means, and Kim threatens Mahone's son in order to raise the stakes. After Kim leaves, Mahone turns the photo of Michael's Bolshoi Booze tattoo upside down and sees that it's a series of geographical coordinates. At the FBI field office, the other agents note that Mahone has cut them out of the loop. Mahone's wife, Pam, calls him and he tells her that he would have done things differently and that he loves her.

Captain Bellick tortures T-Bag for the money during which T-Bag swallows the key and Bellick uses dirty tricks to get the key out.Bellick and Mac leave T-Bag on the boundary of the police.Sarah and Michael Scofield meet,but they are constantly chased by Alexander Mahone.Michael gets close to Mahone's helplessness.Meanwhile Lincoln Burrows and LJ are rescued by Lincon's dad but they are still not shielded from the dirty political games. Just before the escapees can dig deep enough in the woman's house, she wants them out and her daughter, a cop, enters- Linc disarms her; as T-bag points out, Michael must admit they are now all violent criminals, without a way back ever. Sarah is surprised to hear her father governor Frank Tancredi was made to withdraw his presidential candidature; she finds him hanged but can't believe it was suicide and finds a key. Mahone tries to make Tweener talk by showing him bloody victims pictures: he could prevent the others killing again and escape extra time and even go to a luxury jail- he says the only non violent outcome is if he returns to them; he is wired but goes to ... Linc's son LJ Burrows is released in Arizona after the disappearance of crucial evidence, so he splits to get him. Sucre hears Tweener was caught on the cops walkie talkie, but they find the money. Mahone stages Tweener dead in a gun fight.

Agent Mahone investigates a car crash where two men were killed in the explosion. It's presumed that they were members of the "Fox River 8." Flashback to twelve hours earlier at the FBI field office, Agent Lang tells Mahone that the escapees' families are under surveillance. Mahone says that escapees make mistakes in the first 72 hours. A homeless man brings in a backpack containing Michael and Linc's cell phones. He tells the FBI where Michael's car was located when he stole the back pack. Michael and Lincoln visit Nika's apartment to get medical supplies to dull Lincoln's pain from the gunshot wound in his leg, and Nika says the police have already been to visit her. Michael leaves to retrieve the car, but it is gone and all he finds is broken glass in the parking spot. Tracking the car to the towing company, Michael fills out the appropriate paperwork to get it released when Mahone calls and is told Michael is on the premises. Stealing the keys, Michael narrowly escapes in the car before the police can arrive. As she is released from the hospital, Sara Tancredi is arrested and Agent Kellerman reports to Caroline Reynolds that he will keep an eye on Sara. Her father, the Governor, pays her bail and tells her that he will be sworn is as Vice President and she must lay the blame for the escape on Warden Pope. Meanwhile, Bellick and Geary team up to track the fugitives and interrogates Sucre's cousin, Manche, for more information. Sucre arrives in New York, only to find that Maricruz has left for Las Vegas to marry his cousin, Hector. C-Note contacts his wife and asks to meet her in the "rainbow room." Agent Lang assumes C-Note means the Rainbow Room in New York, but in actuality he is referring to his daughter's room. C-Note gets a message to his wife to leave the porch light on at 7pm if she plans to meet him. She does so just as she meets with Agent Lang. Michael utilizes a tattoo on his wrist that looks like a bar code. It reads, "38 12 1037." The number 38 refers to the Highway they use to reach the bridge, 12 is the number of miles from the turn on to the highway to the bridge, and 103.7 is the radio station that triggers the bomb which explodes the car. The car holds pig remains to make it look like they were inside and were killed in the blast. Having tracked Michael's cell phone to the site of the crash, Agent Mahone arrives on the scene and in his distress, he mentions the name, "Shales." One of the other agents explains that Shales was an escaped inmate who Mahone never recaptured. To calm himself, Mahone takes some pills hidden in his pen. On the other side of the hill, Nika arrives with her car and Michael promises her $3,000 for the car and $10,000 once they reach Mexico. Bellick and Geary spot them as they leave.

The F.B.I agent Mahone decides to use L.J to get to Michael and Lincoln by cutting a deal with him and making him trick the two fugitives into revealing their location. Michael and Lincoln decide there's only one thing they can do, rescue L.J in a daring raid at the county jail. Only one problem though, Mahone is personally guarding L.J and won't let him out of his sight.

While in transit to see LJ, a truck crashes into the van carrying Lincoln and it sends him rolling from the vehicle. Agent Kellerman arrives at the scene and tries to smother Lincoln, but his father, Aldo Burroughs, rescues him just in time. Aldo removes Linc from the scene of the accident and informs him that everything that has happened to Lincoln is Aldo's fault and The Company is the reason he left his family. Years ago, Aldo was employed by The Company but he left their employ so he could rise the ranks. After he left, Aldo leaked information about Terrance Steadman's dirty dealings. The Company framed Lincoln as an attempt to draw out Aldo. Because of all of the heartache caused by his father's actions, Lincoln finds it difficult to forgive him. Agent Kellerman quickly locates Aldo and Lincoln in the junkyard, just as Captain Bellick arrives. Lincoln voluntarily gives himself up to Bellick and is returned to Fox River and placed under twenty-four hour surveillance. John Abruzzi returns to Fox River following his hospital stay after he was sliced open by T-Bag. He claims to have become religious while recovering and offers a truce to T-Bag. As T-Bag is about to cut Abruzzi again, C-Note stops him and tells him that Abruzzi is their ticket out of Fox River. Abruzzi contacts Nick and reminds him of their deal. To complete his escape plan, Michael needs a copy of the key to the infirmary. Michael asks Tweener for another favor: a bump and swipe to grab Sara's keys. Tweener says that in return he wants Michael to kill Avocado, his cell mate who has been brutally raping him. Michael refuses Tweener's request. Tweener begs Bellick to find him a new cell, but the Captain ignores him. Later on back in their cell, Tweener takes a razor blade and cuts Avocado's genitalia. Michael tries to steal the keys from Dr. Sara Tancredi by distracting her with a kiss. When he cannot do it, he calls his mail-order bride who meets with Sara and snatches her keys. Sara figures out the plot and has all the locks re-keyed. Nick and Veronica have the cell phone LJ stole from Quinn. They notice a number of calls originating from Blackfoot, Montana. Michael asks Tweener if he can trust him. Tweener again turns to Bellick for future protection from Avocado. Bellick demands to know what Michael is up to, and Tweener blurts out that, "Scofield and his whole P.I. crew...they're escaping." Bellick tears up the guard's break room and find the hole in the floor.

Flashbacks show how the inmates arrived at Fox River Penitentiary. Brothers Michael and Lincoln share a tumultuous relationship where Michael feels he is more responsible than Lincoln, who is older. Michael is a successful structural engineer where Linc is a failure. One sunny day, Michael must let Linc back into his apartment and is visibly disgusted with his brother. After Michael leaves, Linc meets with an employee of The Company, who informs him that he must shoot someone to pay off his $90,000 debt. Lincoln is not told that the victim is none other than the Vice President's brother and his former employer, Terrence Steadman. One evening at a bar, Michael reconnects with his brother's ex-girlfriend, Veronica, and they are sexually attracted to one another. When Lincoln calls Michael, their passionate moment is interrupted--although Michael does not answer the call. When Linc can't reach Michael and does not find a solution to his desperate situation, he must carry out his mission. Upon his arrival at Steadman's car in the parking garage, Linc finds that someone already shot the body inside the car. He flees the parking garage without having discharged his weapon. Agents Kellerman and Hale manipulate the footage from the camera in the garage to make it appear that Lincoln shot Steadman. Following Linc's arrest, Michael visits him in jail. He believes his brother was capable of killing Steadman and had a motive to do so because Linc was recently fired from a company owned by Steadman. Linc insists that he didn't do it and that he was framed. Veronica berates Michael for his behavior and tells him that Lincoln's $90,000 debt was due to the fact that he paid for Michael's education. Linc never wanted Michael to know that the money came from him and had allowed Michael to believe that their mother left him some insurance money. Feeling remorse for doubting his brother, Michael continues to visit him in jail and comes to believe he is innocent. When Linc is transferred to Fox River, Michael puts the framework of his escape plan in place. C-Note is a soldier in the US Army and serves in Iraq. He is skilled at obtaining black market goods. When he witnessed some Iraqi prisoners being tortured by other soldiers, he reports it to his commanding officer. The commander, who supports the torture, has C-Note dishonorably discharged from the Army. C-Note returns to Chicago where he is unable to find employment. When his brother-in-law offers him an opportunity to transport stolen goods, he reluctantly accepts. Arrested during the trip, C-Note is sentenced to serve time in Fox River. C-Note lies to his wife and daughter--telling them he is going back to Iraq. One the same night as the assassination of the Vice President's brother, Sucre meets Maricruz and falls in love with her. He repeatedly robs the same liquor store to get money to sustain their relationship. When he robs the store for money for an engagement ring, his jealous cousin (Hector) calls the cops--sending him to Fox River. T-Bag is a wanted criminal, but is dating a woman who is unaware of his background. As he has dinner with her and her family one evening, she sees T-Bag on America's Most Wanted, and turns him in to the police--leading to his incarceration at Fox River. Dr. Sara Tancredi works at a hospital, but suffers from an addiction to morphine. One afternoon, Sara and her boyfriend witness an auto accident where a pedestrian is injured. In her drug impaired state, Sara is unable to help the victim. Regretting her actions, Sara goes into rehab. At a meeting for former drug abusers, she meets Brad Bellick, a guard at Fox River. Brad asks her on a date (which she declines) and informs her about a job opening at the prison. Vice President Caroline Reynolds is informed by Agent Kellerman of her brother's death. They also discuss the purchase of a property in Montana. She tells him to use her brother's money to pay for it because he owes her for cleaning up his mess. Later at the house in Montana, she speaks to someone hidden in the shadows--telling him that Lincoln will soon be executed. The person's hand reaches for a set of false teeth and the man is revealed to be her brother who is very much alive. Michael Scofield takes out a pair of guns and prepares to rob the bank.

As work progresses on the hole, Michael is suddenly called away for a conjugal visit from his wife, who turns out to be following his instructions to bring him a credit card. Although Dr. Tancredi has maintained a completely professional relationship with Michael, she is bothered by the discovery of his marriage. The credit card turns out to actually be an electronic pass card to get him into the storage room where inmate personal belongings are kept. Michael's box contains most of things he had with him, but his gold watch is missing, and it unfortunately plays a key role in his escape. Meanwhile, Quinn the specialist has tracked Nick and Veronica to their cabin, and begins interrogating them to find out who they've told about their research.

John Abruzzi's boss has grown impatient over the non-appearance of the witness Fibonacci, and has withdrawn financial support from his jailed capo. This, in turn, has led Bellick to remove Abruzzi from work duty, since the guard's monthly payment from Falzone has stopped coming. Without work duty, no more progress can be made on the escape, and the next group to enter the storage room is certain to find the gaping hole in the floor. On the outside, the Secret Service agents are closing in on LJ through his telephone signal, and he inadvertently directs them toward the cabin that Veronica and Nick are hiding in. To save LJ, Lincoln needs to break out. But for that to happen, Michael must sacrifice Fibonacci, an innocent witness, to a ruthless mafia boss.

Taking the first steps in his plan, Michael looks for a bolt in one of the yard bleachers. The seat he chooses, unfortunately, belongs to white supremacist Teabag who takes away the bolt, refusing to return it unless Michael proves himself in an impending race riot. The problem is that his connection for Pugnac, the drug he uses to fake diabetes, is black and obviously won't help him if he fights with the supremacists. The mob boss John Abruzzi, meanwhile, is growing more impatient for the whereabouts of the informant Michael tracked down, and is threatening to take the information by force. On the outside, Veronica receives a videotape proving that Lincoln is guilty of his crime, but then receives word that a witness who could have testified on Lincoln's behalf was murdered before the trial.
